Well, I found out why: It will only mark your thread if you actually go in through the forum. For example: if you use the ">>" button to cut straight to the thread, it doesn't count it as read. But, if you click, say, "The Krabby Kronicle" and then the thread, it marks it as read. I know, it's weird, I'm looking at getting this fixed. I'm not sure what you meant by that, but the default skin's gone, so it doesn't matter anymore. Edit: Oh, you meant the logo. Well, like I said. Default's gone, so it's no longer a problem.
